I suggest to you to make design PCB (all on one board) with the following connections: Enc28j60 and SDCard connected to port SPI_1, with individual selection signals devices, CS_NET and CS_SD. DS3231 and 24LC512 connected to I2C_2 with the choice to slave-address. Temperature sensors can be connected to individual pins of the controller. Also interested in - what connectors for the temperature sensor you prefer? SDCard slot can be used for MicroSD, to reduce the size of the PCB. Ready to create a PCB with minimum dimensions, given the additional requirements in the process. If you have additional information on this task, let me know.

I have Arduino project experience, Which ECAD tool do you like to do the PCB layout? I can use Eagle or Pads to do the PCB layout.

Currently working on a similar project, finishing out tonite. It can be a little tough being the middle man between a British distributor and a Chinese manufacturer... Parts selections and all...
