Joomla! directory/file permission problem causes broken site after Server's IP change

There are many sites (virtual servers using Webmin) in this VPS. 2 sites have SSL cerficates installed without issue.
One of the sites, having SSL installed is giving 404, page not found error for all links. The site has been working fine for years. The problem started once we have changed the IP address of our VPS. The site is built on Joomla!
