I don't understand if you're posting that HMM and logo exercises in order to filter out candidates or those are only an example of the work that you need to do. If you need some kind of proof about the concepts being treated by these two exercises I can say that: 1) You need to compute the probabilities of each nucleotide at a given position and the transition probability for each one of these to the next position. Once you have the complete matrix of transitions (the markov model) then you need to score your input sequence with these probabilities (results will change if you use pseudo-counts, how you'll treat the gaps, etc). 2) In the logo case, the thing is very simple, you need to calculate what is the reduction in the log2 4 (2) for the negative of the frequency which will show you the level of conservation of a given position for a given (if the frequency is complete then there is no reduction and conservation of that position is max) nucleotide.
